For the record, alien #1,000 was Leviathan, another power based on the free-floating planets from the Fantasy Flight Games edition (and my personal favorite so far of that grouping). Let's take a look at what Leviathan is all about:
You have the power of Magnitude. As the offensive player, use this power to treat one of your system planets as a ship. Take one of your planets (with one to four of your ships on it) and load it onto the hyperspace gate. The planet itself is worth 10, plus the value of your ships on it. You may not ask for offensive allies. If you win the encounter, the planet moves to your opponent's system (but does not count for him or her). If you lose, your planet and ships go to the warp. You may raise a planet from the warp as you would any of your ships (returning it to your system as an unoccupied colony).

1100 entries, now that I am finally digging through the old Cosmic Encounter archives... I decided to go ahead and add in the aliens by unknown authors (even though many are mediocre at best). Some good ones are in there too, and a lot of aliens from Encounter magazines of yesteryear are being added- as well as a few new ones by me and others.
Number 1100: GRUB! This is an alternate win alien like Tick-Tock and Masochist.
>>a strange game with 15 aliens in a little red box.
A medium-sized blue box, wasn't it?
Regarding Leviathan: Definitely fitting as the 1000th alien. Sounds cool, but maybe needs a bit of rules explanation, like what does "does not count for him or her" mean? And what happens to the planet you were challenging?
Blue: it's the new red!
"Does not count" means it's not considered a home planet for that player who just lost and now has a Leviathan planet in his system. The planet challenged is enveloped by the Leviathan planet. The Leviathan planet is now considered both internal and external for Leviathan (as long as it is occupied by his ships).
